單細胞體學計算分析工作坊 Workshop on Computational Analysis for Single-Cell Omics
簡介:
近年來,單細胞 RNA 定序(single-cell RNA sequencing)、單細胞多體學(single-cell multi-omics)及空間轉錄體學(spatial transcriptomics)等高通量體學技術快速發展,使研究人員得以在單細胞層次解析細胞異質性、組織微環境及疾病發生機制,已廣泛應用於癌症研究、免疫學、神經科學及精準醫療等領域。隨著資料量快速增加及分析流程日趨複雜,建立可重現且具效率的生物資訊分析能力,已成為現代生命科學研究的重要基礎。
本工作坊特別邀請美國Duke University School of Medicine生物統計與生物資訊學教授暨生物資訊與研究運算主任 Prof. Steven G. Rozen 全程授課,透過三天密集課程,系統性介紹單細胞體學資料分析的核心概念與實務方法。課程內容涵蓋 R 程式設計、生物資訊分析環境建置、資料視覺化、可重現研究流程,以及單細胞 RNA 定序、CITE-seq、單細胞 ATAC-seq、細胞發育軌跡分析與空間轉錄體等最新分析技術,並以公開資料集進行實作,協助學員建立完整的單細胞體學分析能力。課程適合生物資訊、生命科學及醫學相關領域之研究人員、研究生及臨床研究者參與。

Day 1 Monday, August 3, 9 AM to noon A gentle bioinformatics on-ramp: R, python, bash, IDEs, AI coding agents Topics: What are R, bash, python? IDEs: RStudio and others (VS Code / Positron, others) Read-eval-print loops (REPLs) Find the same file via the file explorer, the IDE, and bash, R, and python commands Do an example analysis: read data, analyze it, visualize the analysis, save the analysis Scripts and functions Version control systems and repositories (git/GitHub/GitLab) Practical ideas on using command-line coding agents (for example, Claude Code, OpenAI Codex) What to do when things go wrong
Monday, August 3, 1 PM to 4 PM Communicating bioinformatics: R graphics for publication (ggplot2) and quarto markdown Topics: ggplot2 principles and examples Multi-plot layout (patchwork) Using Quarto to document and explain analysis and make it reproducible Adding interactive elements to Quarto documents / dashboards
Day 2 Tuesday, August 4, 9 AM to noon Introduction to single-cell RNA-seq analysis in R We will start with a brief overview of technologies for single-cell (or single-nucleus) RNA seq and of the range of scientific questions that can be addressed with these technologies. We will use R and the R Seurat analysis packages to analyze a single- sample single-cell RNA-seq experiment.
Tuesday, August 4, 1 PM to 4 PM Single-cell multi-omics in R We will start with a brief overview of technologies for single-cell RNA-seq, CITE-seq (simultaneously generated RNA-seq with barcoded cell-surface antibodies) and single- cell ATAC-seq. We will go through several approaches to analyzing CITE-seq data and to analyzing combined RNA-seq and ATAC-seq data.
Day 3 Wednesday, August 5, 9 AM to noon Single-cell trajectories, differential expression, and cell-type composition Topics: Trajectories / cell lineages (slingshot, monocle3), pseudobulking to compare mRNA abundance in one cell cluster (cell type) between conditions, detecting changes in cluster (cell-type) abundance
Wednesday, August 5, 1 PM to 4 PM Spatial single-cell analysis Overview of technologies. Questions that can be addressed. Spatially variable genes, cell boundary estimation, analysis differences between subcellular-resolution data versus supercellular-resolution data (where each mRNA measurement may span multiple cells)
Background needed: All the workshops except the Monday morning workshop assume basic knowledge of R and RStudio (or VS Code / Positron).
You have the option of using already-installed R and RStudio on a University computer, or using your own laptop. If you decide to use your own laptop, before the workshop, you need to have installed the following:
Additional packages and data sets will be added as we test workshop examples prior to the course, so please check back a week before the workshop.
